The home side took a two-goal lead into the interval after goals from Gilles Sunu and Francis Coquelin. Arsenal completed the scoring nine minutes from time courtesy of a strike from Roarie Deacon.
The Whites missed a fine opportunity to take the lead early on when Matthew Briggs placed a powerful header just wide of the post. Luca Moscatiello's attempted lob over Arsenal keeper Wojciech Szczesny just after the half-hour mark also drifted wide.
Sunu gave the home side the lead when he dashed through the heart of the Fulham defence to smash his shot past Etheridge. The same player then set up team-mate Coquelin moments later for Arsenal's second.
Michael Uwezu drilled a low shot wide of the far post in the opening exchanges of the second-half as the Whites came close to halving the deficit but the points were made secure late on through Deacon.
